So I have a Klipsch 2.1 speaker system.

And the sub produces a good amount of punch. My question is kind of weird, but since I live in an apartment complex, I wanted to know if there is any benefit to elevating the speaker to keep it from rumbling those below me. Like, is there a little 6 inch stand I could buy that would reduce the noise? The guy below me is cool (we're buds), and hasn't ever complained, but I am sure he could hear it if I turned it up, so this is just a courtesy thing.

It wouldn't hurt. Sound tends to resonate walls and floors, especially low frequencies. Moving the source away from the wall "decouples" it, reducing the resonance of the wall. You lose some volume yourself, but realistically, if you are playing it loud enough to really notice the difference......your downstairs neighbor won't be a "bud" for long.
A throw rug or towel between the speaker and the floor or stand helps too.

I've got a 16" square paver under my Home theater sub. Cleaned up the sound, and probably helps kill some vibrations and such.

Problem with Computer subs, is they usually aren't "subwoofers" but woofers. THey'll play above 100hz a lot. which doesn't help ur case...
