Unhappy 96 SSE Security Light/Programming Remote

I have read the thread about the VATS, Security Light and the problems starting the car and I am good and confused. My 96 SSE starts fine the first time around. The ground busses have been cleaned and everything works fine, but my security light is on. I have disconnected the trunk and hood switches and the light stays on but the cars starts fine and runs fine the security light just stays on. The other problem is that I cannot program the keyless remote I got on ebay it is the right remote. I am not sure if the security light has anything to do with me not being able to program the remote. Oh the alarm works great! Help PLZZZZZZZZZ!!!!!!!!!!!!!

Thanks, I could not get the security light to go out, but I did disconnect the negative cable from the battery for a few minutes, I guess that reset something and I was able to program the remote. A lot of the other features of the car worked also.
