If it were me..I'd put it in like it is.. stock heads.

Get it running right with what you have and then change one part at a time.

On the front and rear covers. Do you have the cover gaskets as well as the main seals? The main seals should be the ones on the crankshaft..the front cover should be off. The rear cover probably came on the motor.

You mention water outlets.. are those the o rings for the water tubes or the yellow rings for the supercharger coolant ports?

I've got the front cover gasket (labeled timing cover gasket above). Rear cover... probably there. That side of the new motor is facing the pallet. I won't know what'* there till I lift it.

The LIM water jacket is on the SC inlet side below the TB. I've got lots of o-rings that I'm not gonna guess at until I find I need one.

I would assume of the o rings you have a couple for the SC and a couple for the water pipes. After that..maybe an oil level sensor seal, (o ring)...and who knows what else. In my lower conversion set came a large o ring, the only mention on the package was distributor seal.

The FSM states to undo torque convertor/flywheel bolts. How do I get to those? Through that little access hole underneath?

Are any of these bolts TTY or one use only?

Yeah, One bolt one the fron of the engine, one on the bottom and a peice of plastic comes off around the starter. Two bolts under the engine and one between the engine and transmission and another peice comes off. All 10MM head.

Roll the engine around with a screwdriver into the flywheel and remove the three bolts. They're not TTY.
