Default Toronado sunroof, all kinds of screwed up

So one of the rails on my sunroof (the rails that hold the glass part to the movement assembly) broke and I replaced it, but now the pieces that move forward and back are all out of wack. it stops too far back on one side, and the other wont go far enough back. I can hear the motor slipping at a point and it seems like the more it does that the less the one side will go forward.... its almost all the way back no and wont move forward. Anyone got some know-how? Thanks

Moved to Other 3800 cars. This isn't an electrical problem. It'* a mechanical sych problem.

Best suggestion from me would be to get the service manual from Helm Inc. The procedures can be complex.
