Running two batteries on one alternator not only strains the alt but also puts a strain on the batteries themselves as they actually attempt to charge each other. You'll need to get an isolator to make sure no current can go from one battery to the other and drain both. The cap poses a different type of drain in that in needs to recharge, and it can let a car sit for a few months and start without a jump.
