do the 2 wires for the crank sensor go straight to the pcm

No, that looks to be the signal wire. One of the other wires should be the reference wire.

does the reference wire have a pin on the pcm or does it go some were else

If the reference wire is gray it'* a 5v. It'* not labeled that way at the PCM, only as 5v reference, and there'* several of those.

the wires are purple and yellow at the CKP sensor

That could be pin 28, low reference wire.
