The output should be full range and the passive type crossover (caps and inductors) used. The wires that were connected to the tweeter part would connect to the aftermarket 6x9s and the wires that were connected to the woofer part will be the high level input to the amp.

You did bring up a good point that I did not consider. You will want to eliminate any type of component that will limit the range to the 6x9s by removing the capacitor or whatever else might be in line.
