Make sure the door seal is fully engaged on the seam in all corners of the door opening and check the gap along the sill (you may have to partially remove the sill trim to do this). The gap is usually more pronounced in the rear than the front but typically the two ends don't meet.

I have a 95 ssei, i was getting water in my car from where the parking brake cable enters the car in the front corner of the car on the drivers side. I havent yet replaced the ebrake cable system so it leaks a bit. I get Rust Check done on my car every year so there is no rust anywhere. But hopefully thats were the water is coming from.
