Hmm, well there is a problem. I am also doing the oil pan gasket. Maybe I should do the oil pan gasket after the chain.

You have bolts that are shared between the pan and the cover. So, do the oil pan gasket first, and when you bolt the pan up, leave the forwardmost bolts out. Then the timing cover, and after you are done with that, put those other bolts back in.
