I have had two wires crossed [hey, I was learning!], and the car drove fine, idled smooth, but had an annoying click. It took me two days to figure out I had two wires mixed up. But, there are some wires if switch them around the car will not want to run.

as far as finding crossed wires or anything like that
put your car in drive and put your foot on the gas and the brake at the same time you car shouldnt bog or missfire if everthing is right and if it missfires or bogs check ignition components

well I had two wires crossed, so they were still firing, i'll just say it was nasty...

Just because it worked once with your alarm doesn't mean that it'* perfect. Putting in a system that controls locks, ignition, etc is tricky and they do get hickups.

take it to autozone for a free heat test make sure they test it about six times at least so it can be nice and warm
