If his doors are showing as open to the system..they should also show on the DIC. Being the 99 Ei.. the DIC will drive you nuts on an open door.

Someone with the FSM'* needs to look over the diagnostic flow diagram for this for us to further troubleshoot.
I have the fsm'*..not with me..and no time tonight..

Here is a post I did that links to some information in the '97 FSM.
The FSM'* start out simple enough, but then lead into the repairing for open circuits and replacing modules
I think most end up bypassing the VATS if the simple fixes don't work.

It'* not VATS. That'* somewhat seperate from the security system. My guess due to the age of your car is the trunk latch tamper safety switch has failed.
Open the trunk and remove the carpet from underneath the trunk lid. You'll see a small cable that comes from the trunk lock cylinder. This breaks off the cylinder when it gets old. Follow the cable up to a single-wire connector. Disconnect it. See if the security light goes out.
This safety is designed to set off the alarm and disable the ignition if someone tampers with the trunk lock cylinder. I currently have it disabled on my SSEi for this very reason. It failed, leaving the security light on at all times. A few others here have had the same failure.
