could be that they wired a variable resistor or something like that in parallel with the shift solenoid on the tranny, that way you can flip a switch and go back and forth. You would need to find out the correct settings or whatever by using a multimeter while driving, then just use another switch to go between the correct amounts of resistance.
At least thats how I would do it, its probably much more complicated and involves a microchip or something like that.

Chances are, its a digital signal running to the ECM to tell the car to shift gears. All it would take is a few gate chips to signal to the tranny to shift. You could probably even hack a stock shifter mechanism to do this. Not overly hard.
In terms of shifting the car manually through gears, I do it ALL the time. It is not worse, aside from riding at high rpm like I like to do.
