Would it be bad if I can't do the whole exhaust system? or should I just stock pile the parts and get it done when I have everything?

well its only going to flow as your system allows it..
Headers will not give you their all until you complete the System.

^ What he said. However, the downpipe will be 3", so at minimum, you'll want a 3" catalytic converter, resonator, and Y pipe into the rest of the exhaust. Otherwise, you'll have to get an adapter to go from the downpipe to the smaller stock exhaust pipe.
