Now go over it by hand with a brown 3M SCOTCH BRITE pad to get all the fine rust out. After that, wipe it down with lacquer thinner. Then get you some RUSTOLEUM PROFESSIONAL red oxide primer.

andrew, I really have to suggest the POR-15 for this. it actually seals the rust from the air. primer only works if:
A. you can really get all the rust (doubtful you will) and
B. you completely get rid of the leak.
POR-15 will let you put it over rust and keep it sealed if you can't 100% get rid of the leak. you don't need to do the the whole floor, but you need do the the foot wells in the back. a small can should be enough to do it.
from one anal person to another, you already have it apart. fix it once correctly and never worry about it again.

right there, $38 for a quart. I'd say that is a lot cheaper than a floor pan replacment down the line. should be enough to do the job.
