Default 2.2 eco tec engine swap

hi folks doing a engine swap and have a couple questions.....
1st car,2003 alero 2.2 with auto, bad motor
2nd car wrecked 2005 malibu excellent 2.2 motor and trans 85 k.....

ok i took motor/trans from malibu to put in alero and i noticed two things diff....
where the shift cable hooks to trans there is a black box with a couple plugs they are different can i change the box?

2nd question on the trans where the oil cooler lines connect there is a round plug above it,one trans has 1 more pin then the other,will that cause me probs?

thank you in advance for any thoughts,info or tips

it appears the pin i was worried about is marked as not used....
