The big 3
i left mine, figured why take away the extra copper hahaa. knuconcepts has good wiring for goo prices. and size depends, what are you wanting to do the big 3 for? audio im guessing lol how much power,what amps, etc

That website has some great prices. Their kolossus 0 gauge wire has more strands of copper than stinger HPM and its 35 cents cheaper a foot.

Well i just finished the big three and took it for a test drive. My voltage pretty much stays at 14 now, it might move the slightest bit when it hits really hard. There is big improvement though, i cant turn it up a lot louder than i ever could.
The shop I used to work at left the factory wiring for the same reason, I wanted to clean things up a bit though. Otherwise if your looking to save a buck, you can leave the factory wiring and run a second smaller gauge wire when upgrading.
Alt power to battery
Battery ground to chassis
Engine block ground to chassis
I always leave the factory wiring in place, some replace it, it'* personal preference.
As for wire size, go as big as you can afford but anything smaller than 4ga. is a waste of time IMO.
