no rear speakers are 6x9'* so that they can produce "bass"

i know that the pioneer 6x9'* that i have wont fit down flush without a little triming of the plastice that the speaker screws into... and on a related subject, how would i install the speakers....the new has one input (+/- ) but the factory has two...whats with that and would my factory speakers be better then the pioneer 6x9 3 ways?
