COLD FLOOR!
My 2000 SSEI has no problem warming up and becoming nice an cozy, but my feet are always FREEZING! There is no warm air down there at all. Could there be something obstructing the floor vent??? And yes, I do have the floor heat selected on the control panel

I've also found that the amount of heat that gets sent to the floor area in these cars to be pretty sad. There are a few things that you can check to be certain your'* is working properly. First is to check your cabin air filter. If that starts to get clogged, it will restrict the air flow.
The hush panels under the dash also serve as ducts for the heat. If those were pulled down to work on the intermediate shaft, they may not have been reinstalled properly. Pull especially the driver'* side down to check.
While you have that down, check to see if the boot covering the intermediate shaft has been cut. If so, has it been taped back up? Sometimes they don't tape it back up, and cold air enters that way.

Something to check real quick, manually select ventilation mode (dash vents), then manually select high speed fan, adjust temperature to 90 degrees. Engine up to normal operating temp. ~200 degrees. You should have full air flow, full heat out of the dash vents. Now select heat mode (floor vents), and check air flow. It might be that the air mix door actuator isn't shifting through full travel for heat.

I've been disappointed in my floor heat, too. Since it got so cold here in MI last week, I've really been feeling the pain. And now it'* too cold to do much poking around. I like the suggestions... especially the rear vents. If those are open, I'll be ticked.
