Took my 01 to Car X today to have them locate the source of a small exhaust leak. They told me it was leaking at the rear manifold where it goes into the cylinder head. I am kinda pissed because they didnt want to do the job, bacause they were afraid that the studs going into the heads would break off as they were replacing it and it would turn into a huge job. Anybody have any experience with this problem?

Try another shop. It can be welded with no problems.
