Since my 4t65e has been dead, I was brainstorming on other possible setups, and I came across a guy named SteveX who has fitted his turbocharged '89 LeSabre with a F40 6 speed manual out of a '06 Grand Am GTP.

While I'm unlikely to go this route due to being broke, it still raised a big question in my mind...

After checking out what info I could gleem from his pictures and posts, it appears he solved most of the problems, but was still driving around with a CEL. Is it possible to program a '99 Bonneville PCM to ignore the transmission? Or would you still have to get the VSS info back to the PCM for it to function right?

Yes, the DTCs can be turned off and the light will not come on.

I have the 99 year unlocked on my tuning software.
