Upgrades for a 94 Boneville SSEI (noob questions)
So I'm new to performance upgrades and new to engine mods all together. I was wondering what some easier performance upgrades I can get and install in my bonneville were.

You can gut or remove your air box and install a FWI. You can also down size your super charger pulley. Those are the easy changes. How much you want to do? Just add a little kick?

one thing to remember is by adding power you are going to be putting stress on your old and worn engine and tranny, as well as other components. adding power to an older vehicle drastically increases the chance of failure compared to adding power to a newer less used/worn vehicle. just wanted to point that out.
and intake is mainly just noise but it'* as good start as dan said.
throw a smaller pully and you'll go a bit faster. a smaller pullley means the SC will create more boost. which is good to a degree.
all engine mods go like this mainly: gets more air/fuel into the combustion chamber OR gets air OUT of the combustion chamber faster.
so...you want to increase air going in and out. you can't do just one and not the other as you'll have a restriction on one end or the other.
personally i'd save the mod money for a downpayment on a newer car that is more mod friendly as unless i'm mistaken they don't even offer headers for your year which will SEVERELY limit your modding potential. unless you had some custom fabbed for a grand or so. and if you have a grand and other 500 for mods sell the car and put that down on a more modable and reliable vehicle. but thats just me. not trying to dissuade you from modding. modding is tons of fun but you have to be realistic about it and set realistic goals.
why don't you tell us what you want and we'll tell you how to get there the most reasonable affordable and smart way?

by downsizing the pulley, would the stock PCM be able to compensate for the extra boost? also, as long as the engine'* less than 100K and properly maintianed, it should be ok, right?

yes the pcm should be able to compensate however you might as well get a custom one made from intense as they are cheap enough and decent for what you get out of them...to a degree.
as for being under 100k, age kills cars now a days not miles so much. 30 years ago it was different. personally i wouldn't be to worried about doing small mods but anything major i wouldn't...but thats me and i tend to be more cautious. if this is your daily driver note that you lose reliability with everything you do to increase HP basically...

Well, my bonneville barely has over 75k miles, and I probably drive it less than 5k miles a year. About 65k of those miles were highway also.
But back to what I want to do is: Get more power, possibly extend the engine life and get better sound out of it. I was wondering how a new muffler would sound on it. Trying to get a deeper sound at lower rpms if possible.

I don't believe Intense does PCMs for that year. I think this place does. Sinister Performance, LLC.
As for exhaust, installing something like a magnaflow, or flowmaster 80. They have a good deep tone.

ok to extend engine life just do the maintenance normally required.
go throw on a magnaflow muffler they are nice and deep. buy one of those and goto a mufflershop and tell them you want a 2.5' catback with that muffler on it. whole thing should cost about 400 when all is said and done. it will sound very deep and i'm sure you'll love it. just slapping a muffler on the stock pipe it will be quite mellow. you'll also net around 5hp from this give or take. i hate how flowmasters sound. i'd stay away personally. goto magnaflow'* website and you can hear their mufflers on cars to give you an idea about what you'll be getting yourself into.

after you do all of that tell us how you like it. and remember threads with pictures and video are alot more fun.
