Automatics...
Ford,
I have had many friends that have had nothing but troubles with transmissions in the Ford Taurus (autos). My roommates (freshman & sophmore) had early to mid 90'* Taurus'* and each one of them has replaced the transmissions in their cars atleast twice with fresh remans from Ford. I can't speak on any other Ford trannies though...
Dodge,
Having owned a '94 Intrepid, I can say that the transmissions they put in these cars (even in the newer Intrepids) is a pile of fecal matter! I replaced mine once with a DC reman and it started acting up almost immediately after they installed it (no limp-home mode, but harsh shifts and bump-stop). Now Dodge transmissions in their other, smaller cars seems to be ok. And their truck transmissions are rock solid. I have a '97 Ram 4x4 that is running great (albeit with only 70k on the ODO), but it has seen a fair share of towing duties...
GM,
Having owned several GM auto'* (70 Chevelle w/ TH350 that I have absolutely PUNISHED with almost 400hp and over 400 ftlbs and it grins and wants more), a '85 S10 4x4 that was great until the body rotted away at 150k, a LeSabre (don't remember the year, but it was a 3800 MPI motor) that has over 250k (given to me by my great grandfather) and still on it'* original tranny (4 timing gear sets though - damn plastic cam gear). All in all I would have to say that GM has the most reliable in my experiences with each other manufacturer (either directly or indirectly)...
However, I may be looking at a Torque Converter problem in my '01 SSEi... Kinda funny how that works. But thank GOD for the B2B warranty I bought with the car!

I put down GM for newer trannies. But for older ones, I'd go Ford. I have yet to hear of a fragged Ford tranny pre-1975 in normal driving conditions. The C6'* bolted to all three 351 Clevelands we owned, and the C4'* to the 302'* and some 351'* were just indestructable.
