Could my intake be causing a rought idle?
I noticed back when I first installed my K&N that at idle I can really feel my engine moving, but not all the time. There could be some days that it seems to have an almost miss and others I can't even feel it run. I was wondering what this could be? Runs smooth when accellerating.

Probably no way to correct this them without going back to stock? Its not a problem, just sometime annoying at 6am when its idling for 10 minutes waiting for my gf to get done at work. Will getting my high flow exhaust help any?

Your exhaust should have very little or no effect on it. Do you still have a MAF screen?
My modified stock airbox with the drop in K&N idled a little rougher than my ADTR intake with no screen. Your increased airflow is probably causing more turbulence if you don't have a smooth wall intake. This prevents your MAF from accurately reading the incoming air (worse in the cold weather with higher intake pressures/air density), and your pcm is 'hunting' between lean and rich. You're getting more air than your MAF says you are, then the O2 senses a lean condition. The PCM dumps more fuel, and the cycle repeats.
This is just a theory, and is assuming everything else is in perfect working order.

i still have the stock airbox and paper filter *waits to get hit* and i have a rough idle. do i need new plugs? new wires? could a dirty filter cause it?

Plugs and wires are a good bet, but you need to ask yourself how old they are. If you don't know, change them. They'll need it soon, anyway. At the same time, that'* no gaurantee to solve the problem you have. It could be a coil, fouled injector, even a PCV valve.
I think a full tuneup including fuel filter, plugs, wires, air filter, PCV, etc are in order. How old is your O2?
Alot of contributing factors to a low-rpm or idle miss. USUALLY ignition related, even if it 'feels' like it'* fuel related.
