Check out this sticky in the 2000-2005 forum.

You may have to remove all interior panels from the trunk to figure this thing out. Is the spare tire well filled with water?

When I had this problem it was going from two sources. 1.) The bolts holding on the spoiler had come lose and unseated, allowing water in. 2.) The weather stripping had become unglued. Best idea is to remove the spare tire and other interior panels in the truck, crawl in the back seat and look through the rear seat pass into the trunk with a flashlight as someone runs a hose over the back window.

Yep. On my 2005 even, it was dripping a bit into trunk by way of the rubber gasket kicked loose at the top of the trunk.
