The crank relearn is new to me. I don't have a decent scan tool, and neither does my mechanic. We only have regular OBD II code readers. Is there any other way to do the relearn procedure? Does it have to be done? What will it cause if not done? I'm starting to get worried now.

I had my CKP replaced recently, and I have driven for a bit without any noticeable problems, so you should be ok till you can find somewhere to do it.
I had a local shop tell me they'd do it with their Snap On scan tool for 50.00, dealership told me 100.00 and they had to re-flash the PCM, which is BS.
I found a decent priced i phone/i-pad app that is supposed to be able to do CASE Learns, but you have to pay 170.00 for the DashBoss Hardware, the DashBoss app is only 5.00 though.
Not sure if you already had that replaced, but here is a tip from my AllData manual.
If a crankshaft position sensor assembly is replaced, check the crankshaft balancer interrupter rings for any blades being bent. If this is not checked closely and a bent blade exists, the new crankshaft position sensor can be destroyed by the bent blade with only one crankshaft revolution!
Crankshaft position sensor clearance is very important! The sensor must not contact the rotating interrupter rings at any time, or sensor damage will result. If the balancer interrupter rings are bent, the interrupter ring blades will destroy the sensor.

I changed the crankshaft position sensor on my Bonneville twice, and did not require a case learn either time.

I was under the impression you want to get a case learn even if you do not get that DTC P1336.
I was also under the impression that you want to get a case learn after any of the following.
PCM replacement
Engine replacement
Crankshaft replacement
Crankshaft balancer replacement
Crankshaft position sensor replacement
Any engine repair which disturbs the crankshaft or the harmonic balancer to crankshaft position sensor relationship.

Now that I have been thinking about it, when I did my last engine change, I had to take EVERYTHING off the donor and put it on the new engine. Including the timing chain cover. I never had an issue with a case learn. No check engine light either.

If a dealership changes a CPS, does not do a case learn and there is a problem, the car owner complains the repair was not done properly and ends up getting the case learn for free. Even if it only necessary one out of ten times, if the dealer automatically does a case learn and charges for it, they are protecting themselves. When you are doing your own work, and you understand there is a chance you might have to do a case learn, the best approach is to complete the repair and see if there are any issues. No issues, no case learn.

Had a mechanic look at the car today. I was going to replace the CPS, but he noticed the water pump was leaking. He suggested the pump is leaking down onto the CPS, and causing it to short out, and the car to stall. What do you guys think? I know the pump needs to be replaced (now that I know it'* leaking), should I just replace the sensor too?

As cheap as you can get the sensor I'd go ahead and replace it, or at least remove/inspect/clean contacts, and inspect wiring.
DELPHI Part # SS10213 is 28.79 at RockAuto, with shipping it comes to almost 38.00, you can get it around 5.00 cheaper at Amazon
You can get it at a parts store, but I like to order mine and save money, I guess a warranty would be easier redeemed if necessary if you got it from a local parts store..
As for water pumps, I did mine recently, and I suggest going with the AC Delco one that has the aluminum framed gasket.

PUMP KIT,WAT W/GSKT 87.99 at Rock auto, more than Amazon has it for, but Rockauto'* is supposed to come with new mount bolts, not that you need them, I cleaned mine, but high temp sealant back on them and torqued them down.

Thanks all, I really appreciate it. I think I'll just have him replace the pump and the CPS, and see how she goes. I should be having it done this weekend, so I'll post back with an update when it'* done.

Well, I ended up only replacing the CPS. Car seems to be running odd, but I can't pin-point what or why yet. Maybe I'll have to look into the CPS re-learn. But, it doesn't seem to be stalling anymore *touches wood*.
