Losing Power
Im having a problem when driving my Bonne on hot days. It tends to lose power and I have to pull over and let it cool down but after a while it acts up again. The temp stays between 200 and 220 with a 195 thermostat. I was thinking the Supercharger but had it checked and no problem there. I pulled the ECM codes and got a 56 and 36. My tranny shifts just fine so what is it with these codes.

code 56: QDM B circuit fault
I don't have a GM service manual, so I don't know what components QDM B controls -- but I'd put money on a shift solenoid. I imagine it could shift fine under certain circumstances even with a fault, but it may have another effect that could cause your problems.

The PCM is designed to shut down two cylinders if it detects and overheat

On a Series I? I've never heard of that. I guess that would explain the major loss of power, but it seems like that would feel like one hell of a miss, which it didn't feel like to me.

The temp does tend to go past 230 and even higher at times. That'* when the fans decide they want to kick on to cool off the situation. I've flush the coolant, changed the thermostat, replaced the radiator cap with a new one and this car still acts an a** at times. Is there a way to make the fans kick on at a lower temp with out having to turn on the A/C?

The trans shift problem may be a symptom of the heat, not the cause.
QDM B monitors yoour BCS, EGR, TCC pwm, And shift solonoids A and B.
I suspect your TC gets hot and slips, resulting in a loss of power at the wheels. When you accellerate up a hill, do your RPM'* increase but power doesn't? Jseaberts did that right before it died completely.
Discount the EGR for now, as you're not throwing codes for that. Crawl under the car when it'* cold, and kick the cat. Do you hear any noises? What do they sound like?
These problems may be related, but they might not. This is just going to take some time. Troubleshooting over the internet can be tough with multiple problems.

Transmission fluid looks normal. I believe those codes may have come from the time the transmission fliuid cooler line came undone. Let me explain. The previous owner cut one of the lines in order to put a regular starter on the car. I guess he or she couldn't afford the smaller high-torque starter that goes on the car. But the hose has two clamps holding it. My girl-friend was driving it one day and she called me saying that the car would barely move and that it was red oil shooting on the ground. The hose came undone and transmission fluid shot out. I hooked the hose back up and refilled with tranny fluid. Could those codes come from that incident?
