How do you remove/disable the factory alarm?
Since my 97 never came with keyless entry (yes I know it'* extremely weird), and I now have an aftermarket alarm system, how do I disable or remove the factory alarm?
The reason, because if for some odd reason someone locks the car doors with the power locks when they are getting out, it arms the alarm.... and since I don't use my key to open the door, the car suspects it'* been broken into. (happened yesterday for the first time).

It sounds like your aftermarket alarm is connected to the power locks already. Instead of disabling the factory alarm, which isn't an easy thing to do, you could have the aftermarket alarm disarm the factory alarm when you press unlock.
Your aftermarket will have one of three keyless entry outputs if it does not have internal relays: positive, negative or reversing polarity. In order to tell you exactly how to do it, I'd need to know what system you have. Basically, the idea is to split the unlock output into two circuits: one positive to connect to the unlock switch wire and one negative for the factory disarm. It would be best to isolate the two circuits with realys.
