Continuing to update:
I have found the problem with the car causing the misfires. It was a loose MAF wire on the connector. The car is responding much better to the mods as the PCM has decided to coperate. I am still leaking from the Y-pipe but I should have that resolved by either monday or tuesday. Also boosty the leak is causing your favoite code to come up, I'll let you guess which.

UPDATE: Well today we sealed up the leaks in the headers. To seal the Y-pipe we used a nice thick layer of exhaust tape sealer then on top of that we used the summit clamps. As for the down pipe flange we used 2 heavy duty gaskets. When we looked at the old paper gasket it was already cooked (well done). It was a PITA to get the clamps on right with the exhaust tape and we did the best we could.
So far there is absolutely no leak from the flange. From the Y -pipe it was still too early to tell because the tape had not cured on throughly enough. Although the good news is that the car is once again Buick level silent while crusing. We can finally hear the supercharger whine again!

UPDATE #3.1496589782.1.2
After installing the new autolites at a slightly colder gap we stopped having the missfires all together. Kirk also noticed that his fuel trims were not good (lean) at idle and he reallized that he had a leak by the EGR tube, so he straightened that out and now the car runs like a champ!
We shall see after the PCM learns.

The EGR tube that goes from the EGR to the intake manifold. On the EGR side the flange was not mating properly . Just had to replace the bolt and tighten it up.

This isn't too old yet so there isn't much dust on it. Car is running GREAT!!!! Running a 3.2 pulley and I am still getting full timing and No Knock!!!!. I will not go lower without a tuner but it won't be that long. . Just thought I'd thank boosty one more time for his help. My car can REALLY merge onto NYC highways now.
