Just because the rear main seal is buried inside where the engine meets the transmission, doesn't mean it won't leak and exhibit symptoms. A rear main seal leak might show as oil on the Flywheel/Inspection Cover/Trans.
Put a piece of paper or cardboard on a spot of your driveway you know is not dirty, park the car over it, and run it for 10-20 minutes. If there is a leak, you will know exactly where it is coming from. You could even take it for a ride, and then park it over the cardboard.
It'* not a good idea to drive until the oil level low warning comes on, check the level often. If you're driving, the sender won't know your level is low until you stop the car and restart. So if you're driving on a long trip, you may be dangerously low and not even realize it. It takes being about 1.75 quarts low for the warning to come on IIRC.
You may have worn or stuck rings. Have you done a compression test? That might not be a bad idea if you're ruled out any external leaks. As mentioned, losing up to 1qt in 3k is certainly not unusual, mine usually burns through a quart in 4-5k.

I got a chuckle out of this, in that you replaced the valve seals over a smell on cold start. That smell was likely unburnt fuel coming out of the tailpipe, which is normal on a cold startup!

I've already given this engine a look over, and found no sign of oil on the outside of the block. Some engines simply burn a bit more oil then others. Worn oil rings will cause this.
