Yes, if you install an aftermarket intake, the whine will be much more noticeable, pretty much everyone loves that. You're going to have to do some supporting mods first before you can step down to a smaller pulley size, I'm naturally aspirated so the boosted ones should be able to tell you what to do before stepping down a pulley.

INTAKE:
Your best bet would be to go to Autozone or your local parts house and look for the Spectre intake tube for the Honda Civic
Comes in a generic looking plastic case it'* around 35 bucks.
Here'* a link for the tube you need spectre intake tube
The next thing aould be the filter. www.ajusa.com for the K&N RX-4750.
Quite a few of us have this filter and it would probably be the best one for ya
Coupler to the throttle body can be found here http://www.siliconeintakes.com/reducer.htm
You'll need the 3.75" to 3" reducer.
The best place for the IAT sensor is in the filter. You can either get the IAT harness from www.intense-racing.com. It'* this one..Casper'* Electronics IAT Harness Extender. Or,if you are handy with a soldering gun, just extend the IAT wires to reach the hole in the filte . Which happens to be the best location for it.
Fab up a heat shield and you're good to go

On buying parts locally.
The performance stuff is tough to find because there isn't a huge aftermarket for the Bonneville on it'* own. Honda'* won that one.
As for buying your normal parts like belt etc, the SSE listed should say supercharged on their listings. I tend to think of it this way, their listing is SE aka N/A motor and SSE aka Supercharged motor. I feel sorry for the guys with SSE'* that buy the wrong parts.
A full tune up is typically
Plugs
Wires
Remove and clean throttle body (cleaning on the car can remove coating from the supercharger rotors)
Checking air filter
Oil change if needed
O2 front sensor if old
Check coolant
and typically a couple cans of foamy degreaser to make it all nice and clean.
