Mine used to come on accasionally (batch of bad gas I think). It'd still run fine, and I'd check everything I could think of. Then, after 24 hours or so, it would just go off. I think it just took the computer a bit to rethink things.
Since you made a major change to your intake, yet the car is still running fine, this could be an option....

you could reset your pcm (unplug battery for an hour) then test also. i would get the car scanned so you know for sure what the problem is instead of trying to second guess everything.

One of the things that gets me is that whenever the stock air box is in, nothing is wrong. Is it because the new intake setup has air coming in from all directions and since my maf screen is messed up it just can not handle that amount of air.
Just started it up two minutes ago and the light was still on. I am going to remove the screen today and see what happens. Then if it is still on I will go to autozone and have them scan it for me.

Well in the factory box the air was being directed directly towards the filter, now with this open setup the air can access the filter from the bottom, top, and sides instead of one spot.

No, that shouldnt matter. I would guess your IAT sensor is not reading right. Did you take the grommet out of the stock air tube and place it in your new tube or do you just have the IAt hanging in there?

I just have the sensor hanging in there. I mean it is securely placed in there, but it does not go into any grommet, and no I did not take the gommet out of the stock tube. Should I? Could that be my problem?

The grommit should just pull out. I would try this first as everything sounds ok (especially when you put the box back in). BTW what are you doing with the PCM when you have the new tube on?
