this is me tapping my fingers in frustration.
. . . . .

premise: 2003 was the last year for the Supercharged 3800 in the bonneville.
premise: i love my 2004 Bonneville
premise: i want a supercharger
premise: i might have access to a badly damaged but still perfectly working 2003 SSEi
premise: i dont mind spending a bit of money

conclusion: i am looking to swap the engine, transmission, ecu, fuel pump, gauges, etc from the 03 DONOR car into my 04.

results: i will own possibly the ONLY 2004 Bonneville SE w/ Supercharger.

I'd fix the 03...probably better suspension right? Dont know much about the 2000+ though.

Plus its probably a nicer car overall and worth more than the 04. Of course an 04 supercharged will be rare one of a kind as far as bonnies go but it will be harder to sell it for anywhere near what an 03 SSEi will go for..those cars go for $13-$19k it seems like with normal miles.

Multiple times.
I'd say go for it. If you are going for performance, money is never an issue, just the speed. A 04 SE/SC would be pretty sweet.
