Default Stock head unit options

I've got everything purchased to run 2 - 10" subs off of the stock head unit. As it is right now the CD player will skip if I drive over the littlest crack in the road, or if it is over about 25 degrees celcius it might take around 5 minutes just for the CD to load. I'd like to keep the stock head unit rather than buying a deck, and if possible run my iPod off of it.

I'm pretty sure when I have the subs in the CD player wont do much except skip.. I've tried those CD'* that are supposed to clean the lens but it didn't do much.. any other suggestions?

I've tried FM transmitters but the quality is not that great.

I saw this http://www.crutchfield.com/*-MQJ1t30...1&I=142FMMOD01 I couldn't find out though.. will the radio still function properly if you have this installed?

Any other suggestions as to what I could do or try?
