3800 II from a 2000 ish Bonneville - Small differences?
1) What differences are there between a 97 NA engine and a 0? NA engine?
I've been told noting, but the throttle body is slightly different, along with the MAF, and vacuum lines.
2) I can't get a definitive answer out of the shop that swap this motor into my car- is there a way to identify what year it is?
3) For some reason, they needed to reattach my 97'* Throttle Body onto the newer engine, for a reason I believe having to do with vacuum lines? I'd prefer to keep the engine as "correct" as possible, I have the newer TB/MAF, w/ some vacuum lines that look different then the older ones. Where do they go? Could somebody post a pic of the vac lines?
4) Are there enough differences between a 97 and a 02 or whaever that I should get another Chilton'*? = )

While the blocks themselves are pretty much the same, the throttle body changed in 99 as did the MAF sensor that is in it. 97-98 heads were also prone to cracking in the valve seat so the heads were slightly redesigned in 99 (if you're putting the 00 into your 97 this is a good thing). The supercharger is different on the 97 as well it has different vacuume line setup. Other than that there is no real difference as far as I can recall.

Todd nailed it, the only other thing that might be different is the mounting provisions for hte Torque Axis mount and the bracket. The 00+ Bonnies dont have this mount whereas the 92-99 Bonnies do
