Default 93 SSEi issue

ok... so I have this issue. Thought it was a rough idle, but I have narrowed it down further. When the car is Idling in gear at a stop light, it feels like something is out of balance. You can feel it in the pedal and steering wheel, not bad, but noticable. It only does this while stopped, when I hit the gas to go, it smooths out and is fine.

Well, recently I narrowed it down some more. If I put it in neutral when stopped at a light, it goes away. So this makes me thing that it is something between the tranny and the engine.

Now mind you, the engine was replaced in january.

Does anyone have any idea at what this might be? If I need to fix something I would like to add it to the list for this winter'* project, or if I need to have the mechanic check it out, I will need to do it before she is de-plated.

Only under load (not necessarily trans related). Perhaps a worn/stretched timing chain?
