The input is the line that goes to the heater core comes from the WP, behind the the PS Pump, and in front of the idler pulley assembly. The output.. I am not sure. But, what I do know, is there are only two lines going to and from the heater core.. so it can only be the other one.
How are you planning on flushing it out?

There is some stuff you can buy to flush it out, and can hook up lines to the input/output and use a hose to flush it out and I heard you can use air to help get stuff out as well.

But if things are mucked up that bad, you might be better off replacing the heater core itself. I'm thinking of days like this(10 degrees F) when HEAT is really important.

I thought that was good, because some crap can get stuck on a filter or something? I may be confusing this with someone else though..
I had some pretty nasty coolant, and had scale on my heads, intake, and a little on the block.. all over the lines too. But, none of this stuff will come out unless you take a screw driver to it, it'* that bad. So, I don't know how much some of those products will do, but since I have all that stuff off, I am not just going to leave it, because I am a new freak. But, you should most certainly run water through the system to flush it.. maybe not in the winter months where it dips below 0, but in the spring time..

Thanks for the info. I'll have to give it a try.... it should all work as long as I take out the thermostat right? Has anyone seen any good radiator/cooling system cleaning products that really does the trick??
